ニューヨーク。鬱病と診断されてカウンセリングに通う青年クエンティンは、幼なじみのジュリアとイェール大の大学院への入学をめざすが、彼らが愛読した幻想小説「フィロリーとその先」の“幻の第6巻”を入手。しかし風に飛ばされたその一頁を追ったクエンティンは愛読書の舞台フィロリーにたどり着く。そこで彼とジュリアは魔法使いを育成するブレイクビルズ大学院の入試を受け、クエンティンは合格するがジュリアは不合格。学生寮で暮らし始めたクエンティンは、才能豊かなペニーとルームメイトになった。ブレイクビルズ大学院の院生たちは“物質派”、“心霊派”などの各派閥に所属するが、そこに突然、得体の知れない悪の魔法使い≪ビースト≫が出現。学生部長ヘンリーに重傷を負わせるという凶行に出る。一方、落胆したジュリアはある男に誘われ、ニューヨークの“悪の魔法使い”の一員となる。一味は魔法を悪用し、世界を混乱に陥れようとしていて……!?
