ポートキラー事件が解決し、ダヴェンポートは海軍長官を辞任。新海軍長官に就任したジャーヴィスは、ヴァンスに対しあるNCIS捜査官が機密を外部に売り渡していると告げ、その件をギブスにも伏せたまま、捜査をトニーに一任すると通告するが……。/ギブスがケイトの姉である精神科医クランストンを病院に呼び、入院中のトニーと話をするよう依頼。トニーは任務中に銃撃を受け、大事こそなかったものの任務に関わる記憶を失っていたのだった。現場の状況からトニー自身も撃ち返したこと、相手がNCIS捜査官らしいということも分かる。病室にFBI捜査官ストラットンが押しかけてきて事情を聞こうとするが、ギブスとクランストンが撃退。トニーはクランストンの誘導で、少しずつ当時の記憶を掘り起こしていく。トニーは仲間たちにも事実を言わず、単独行動を続けていた。トニーの様子がおかしいのを見て、チームメンバーたちはそれぞれ心配する。ギブスはヴァンスに食い下がるが任務の詳細を教えてもらえず、独自に探りを入れることとなる。
